If you could provide more info about your computer, ie: CPU, RAM etc.

Then I might be able to help.

I don't know if this is true for you, but my processor used to do this. I had a Desktop, and I transfered it to a new case. However, after an hour or so of having it on, I would get a crazy slow down. Turns out, the new case didn't have enough airflow through it for my crappy Pentium 4 processor, and it was slowing down to 10% speed to not melt the computer.

To make a long story short, are you sure it's not cooling? Make sure the vents aren't covered, etc.
