I keep all my roms in a folder called ROMS but im not sure if you have to. Do you have a 1.5? If so make sure you have the split eboot(i use seipsptool). And if not copy you psp folder and bockit up on you PC(the Main folder ms0:/PSP) and format your mem stick then copy athe PSP folder back to the root directory.

All my ROMS are in /PSP/GAME/ROMS.

I made that folder myself and so far both the GB emu and the SNES emu and actually also the NES emu can navigate to that folder perfectly.

ROM files are universal with emulators, almost all roms work on the PSP.

The PSP emulators though, may have exceptions/unable to run certain roms due to coding and their ROM structure. I have yet to find a popular ROM that has failed me :P
